Did the armies just not go where you expected? Or did they go somewhere impossible? (9 squares away in a strange place or the other side of the map 40 squares away)

What do you mean they went to the same square? There were really 2 different armies that had the same coordinates on the map?

Please provide more details if you can...this would be a very severe bug.

I think he is experiencing a type of game lag. He moves one unit and it disappears, he moves another unit and it goes to the spot the last unit was supposed to go to.

Although annoying, a refresh of the map should correct the problem and show the units in the correct place.

I was thinking more along the lines of he clicked where he wanted it to go...not realizing the path was blocked by ZOC...thus, the unit went the long way around in the opposite direction from the one intended.

Can't really tell from the info so far. I have played a couple auto battles since then and have not noticed anything odd.

Or perhaps he just thinks that each pop of a unit should be able to move on it's own?

If it's not that, I'd say it's a display bug in flash. In which case I'd make sure I had a new version of flash on my computer. And of course as Ghengis Khan has said, refreshing the map sometimes helps sort these types of things out.
